I am glad you asked this question. I am fortunate with my software that it tells me I already have the file in a subfolder, but not if I put it in another one. But I know I still have duplicates no matter how hard I try to find them and delete all but one.
My favorite software, that I can't live without is call Embroidery Deduper. It not only lets you delete all of the unwanted files that you don't want at once. But also consolidate the ones that you want to keep. I have used it for years and when you email them with questions, they are quick to response. Plus they have a yahoo group . Here is the link to them.

Recently I got a new computer with windows 7 and email them about downloading and re installing their software and even though they were out of the country, they email me back with the new install within 24 hours. They are the best and it takes a lot to please me. I wish you luck.

I, too, use Embroidery Deduper. I unzip all zipped designs with it and have the program delete all but the couple of formats I want. It is cheap and works wonders.
I get a headache just thinking about it. The longer I wait, the worse it gets. I will check out the links. Thanks for the help.
one more, found this at secrets of embroidery
You can delete duplicates in Embird Manager in the Right Panel by selecting the formats that you wish to delete and then right mouse click and choose Delete from the pop-up menu. But I find it easier to actually delete any surplus files in My Computer. To me it’s easier and quicker. Just open My Computer and then navigate to the folder where you keep your files. Under Views on the Menu Bar choose Details. Then move to the folder and choose Type and click on the top bar to choose either ascending or descending for the order. This puts all your files into their formats and you can then just select all the files except for the format that you want and delete them.
However you might also want to keep any EDR files as well as they hold the color information for your embroidery file.
I hope that helps
