I do lots of business shirts and the going rate in my area is $7.00 each for a relatively simple logo. You will have to check in your area with some others that do embroidery for hire to see what the market warrants. If I know that this will be repeat business, I only have a one time charge of $15.00 to have the logo digitized. (PS, that is what I'm charged for simple logos as I don't digitize) I believe that you should really negotiate your prices before you start though.;)
Is the $1 per thousand for just the stitching or does it include the digitizing also. What if you do one without the other?
I know the going rate is $1 per thousand stitches however when I've been doing them I don't always feel right about that ratio. Some labels have only had 3500 stitches and I charge $5 others have 8000 and I still charge $5. Depends on the time spent I guess. Do what you feel is fair, then you won't have regrets and your confidence will generate more sales in the future. good luck.....
I'm not sure but I think this should of been decided before any work was done, and put in writing with both you and customer signing agreement.

In Arkansas, I used to charge $1 per thousand stitches. Now I try to charge about $1.25 per thousand. Still don't make very much, but I only have one one-needle machine. Don't know what others charge.
I think Buzztools has a price computing tab in it. DO you have such a program? They used to have a 30 day trial.
